Two examples are <guibutton> and <guilabel>, which makes it unclear which text actually relates to the button/label. These tags should perhaps format to bold or something similar.

This should be fixed now with the conversion to reStructuredText/Sphinx in bug 4951.

Looks good. The "guibutton" markup is gone, but  ":guilabel:" looks different compared to the rest of the text. In HTML they get a different font and in the PDF they get a different color.

I did not verify each and every case, but the ones I looked at look good.
